JSONXML project is library used to parse/format tree-like object structures in most popular text formats: XML and JSON. For parsing it accepts "java.io.Reader" and return java object. For formatting it accepts java object and "java.io.Writer". Object is generally structure that contains Map and/or List elements. Map is ordered set of named items. List is set of unnamed items. Reflection may be used to convert objects into set of maps/lists and vice versa. JSON parser is implemented explicitly. XML parser is based on SAX parser and applies only certain rules for result. Library is designed to allow various entry points for variable decisions depending on end use needs. 1. OpenIMAJ (Open Intelligent Multimedia in Java) is a collection of libraries and tools for multimedia analysis written in the Java programming language. OpenIMAJ intends to be the first truly complete multimedia analysis library and contains modules for analysing images, videos, text, audio and even webpages. The OpenIMAJ image and video analysis and feature extraction modules contain methods for processing visual content and extracting state-of-the-art features, including SIFT. The OpenIMAJ clustering and nearest-neighbour libraries contain efficient, multi-threaded implementations of clustering algorithms including Hierarchical K-Means and Approximate K-Means. The clustering library makes it possible to easily create visual-bag-of-words representations for images and video with very large vocabularies. The text-analysis modules contain implementations of a statistical language classifier and low-level processing pipeline. A number of modules deal with content creation, including interactive slideshows and animations. The hardware integration modules allow cross-platform integration with devices including webcams, the Microsoft Kinect, and even devices such as GPS's. OpenIMAJ also incorporates a number of tools to enable extremely-large-scale multimedia analysis using a distributed computing approach based on Apache Hadoop.

MassBank of America (MoNA), is an auto curating repository for storing, comparing and querying mass spectra of chemical compounds. It is metadata centric and it was designed to allow easy integration into other tools by utilize its REST based application programming interface. At the current time it contains over 200k predicted and 40k unique experimental mass spectra and their associated metadata. The predicted spectra were obtained by utilizing the lipid blast library and the experimental spectra were acquired from 30 different facilities all over the world, including several major research facilities in the United States and Japan. MoNA is utilizing the InChI Key as unique identifier for chemicals and is designed for easy scalability and expendability. This is realized by utilizing common applications like nginx, grails, AngularJS, postgresSQL and tomcat. MoNA is currently integrated in applications like MSDial, BinBase, MZMine and the statistics package R. This was accomplished by utilizing its REST based API, which is also utilized by its main AngularJS based web interface. We consider MoNA to be highly useful for crosslinking mass spectra in publications, identification of unknowns and integration in data acquisition software. This package provides you with access to the REST api of the main MoNA installation.

Some of the classes in the java.nio.channels package have been extended by secure counterparts that can be used side by side, or replace existing instances of the plain implementations. This package contains just the entry point calls for instantiating such instances, as well as a non-functional, default implementation. For a concrete implementation of these classes you can take a look at Rouplex-Niossl-Spi, which would be included as a separate dependency to your applications. More specifically this library defines SSLSocketChannel class to inherit from SocketChannel, SSLServerSocketChannel to inherit from ServerSocketChannel and SSLSelector to inherit from SSLSelector. One or more instances of SSLSocketChannel can be registered with an (or more) instance of SSLSelector to be selected upon, with the same exact semantics a SocketChannel would expect from registering with a Selector. Further, a mixture of SocketChannels and SSLSocketChannels can be registered simultaneously with an SSLSelector. The secure counterparts abide to the same API and semantics defined for plain channels at https://docs.oracle.com/javase/8/docs/api/java/nio/channels/package-summary.html. This way, the existing products can be easily updated to provide secure communication and new products can achieve security of data in transit by using the already proven and excellent patterns for communication such as nio.

multiLayerPerceptrons from group nz.ac.waikato.cms.weka (version 1.0.10)

This package currently contains classes for training multilayer perceptrons with one hidden layer, where the number of hidden units is user specified. MLPClassifier can be used for classification problems and MLPRegressor is the corresponding class for numeric prediction tasks. The former has as many output units as there are classes, the latter only one output unit. Both minimise a penalised squared error with a quadratic penalty on the (non-bias) weights, i.e., they implement "weight decay", where this penalised error is averaged over all training instances. The size of the penalty can be determined by the user by modifying the "ridge" parameter to control overfitting. The sum of squared weights is multiplied by this parameter before added to the squared error. Both classes use BFGS optimisation by default to find parameters that correspond to a local minimum of the error function. but optionally conjugated gradient descent is available, which can be faster for problems with many parameters. Logistic functions are used as the activation functions for all units apart from the output unit in MLPRegressor, which employs the identity function. Input attributes are standardised to zero mean and unit variance. MLPRegressor also rescales the target attribute (i.e., "class") using standardisation. All network parameters are initialised with small normally distributed random values.
