A plugin helping with installing ImageJ 1.x plugins and dependencies. In ImageJ 1.x, .jar files containing an underscore are automatically scanned for classes whose names contain underscores. Every such class is considered to be a plugin. That is not true, however, for jai_codec.jar's classes. Therefore, Fiji introduced the split between plugins/ and jars/, where third-party libraries are expected to live in jars/. ImageJ2 uses the same structure since it is backwards compatible.

Ganymed SSH-2 for Java is a library which implements the SSH-2 protocol in pure Java (tested on J2SE 1.4.2 and 5.0). It allows one to connect to SSH servers from within Java programs. It supports SSH sessions (remote command execution and shell access), local and remote port forwarding, local stream forwarding, X11 forwarding, SCP and SFTP. There are no dependencies on any JCE provider, as all crypto functionality is included. Originally, Ganymed SSH-2 for Java was developed for the Ganymed replication project at ETH Zurich (Switzerland). Alpheus AFP Parser is a library and parser for the IBM Advanced Function Presentation (AFP) document/print stream format. Alpheus covers all AFP specifications: MO:DCA, BCOCA, CMOCA, FOCA, GOCA, IOCA, and PTOCA. It is a complete implementation. Every Structured Field, Repeating Group, and Triplet is fully implemented as Java class. Alpheus AFP Parser was written from scratch and has no external dependencies. A timer using the crontab syntax and additional binary input to provide a resolution of one second (1000 ms / 1000 millis / 1s). The timer uses the whiteboard pattern to notify the clients. There are only a few dependencies to commons-codec, osgi and osgi-blueprint. The bundle 'org.i3xx.step/org.i3xx.step.clockmongo' provides a store for the clock configuration based on mongodb. The additional dependency is 'org.mongodb/mongo-java-driver'. The bundle 'org.i3xx.util/org.i3xx.util.whiteboard' can be used to avoid a dependency to bundles used. In other words, your bundle can use the clock but need no dependency to the bundle 'org.i3xx.step.clock'. Take a look at the description there.

This module exists solely to package all other jre modules into a single uber jar. This makes deploying to non-mavenized targets much easier. Of course, you would be wise to inherit your dependencies individually; the uber jar is intended for projects like collide, which have complex configuration, and adding many jars would be a pain. It also allows dependent modules to discover new features, as modules graduate from labs to final, they will be added here. As you type X_, autocomplete will expose newly added services.

This is the main aggregator for all implementation code shared between modules. Each module contains one or more service interfaces, exposed statically using "X_" prefixed classes. Core modules will define their API interfaces, their static accessor, and often a "plain-jre" default implementation which can be replaced by injection override. There must be zero external dependencies in any core modules. A low-performance, low-feature default is preferred over thick, dependency-ridden shared inherits.

A set of reflection utilities and miscellaneous utilities related to working with classes and their fields with no dependencies which is compatible with java 1.5 and generics. The package was originally created by Aaron Zeckoski for the Sakai Project and Generic DAO project but was repackaged to make it distributable by request. It is used in the RSF framework (http://www2.caret.cam.ac.uk/rsfwiki/) and the EntityBroker among other things. Note about the BeanUtils provided dependency: BeanUtils is not required if you are not using it in your project.
