This module defines the interface for AlignmentAlgorithms as well as some helper classes. An AlignmentAlgorithm computes an Alignment of two given input sequences, given a Comparator that works in these sequences. More details on the AlignmentAlgorithm can be found in the respective interface. More information on Comparators can be found in the comparators module. The resulting 'Alignment' may be just a real-valued dissimilarity between the input sequence or may incorporate additional information, such as a full Alignment, a PathList, a PathMap or a CooptimalModel. If those results support the calculation of a Gradient, they implement the DerivableAlignmentDistance interface. In more detail, the Alignment class represents the result of a backtracing scheme, listing all Operations that have been applied in one co-optimal Alignment. A classic AlignmentAlgorithm does not result in a differentiable dissimilarity, because the minimum function is not differentiable. Therefore, this package also contains utility functions for a soft approximation of the minimum function, namely Softmin. For faster (parallel) computation of many different alignments or gradients we also provide the ParallelProcessingEngine, the SquareParallelProcessingEngine and the ParallelGradientEngine.

Module that defines the HttpChannel API. HttpChannels abstract complex download and upload steps into a simple and easy to use NIO Channel. NIO Channels can be wrapped into an InputStream or OutputStream and used in any way you may find possible to. Aside from that, Channels can be used natively in most next-gen libraries, meaning that you don't even need to wrap anything, just start writing or reading data to or from the channel wth a ByteBuffer. Anyone using the library should try to rely on code from this module only and, only if necessary, on configuration classes that are implementation specific. Relying on any other resource or class is considered an error and should NOT be done. One of the most interesting usages of channels for uploads and download is that you can easily copy data straight from one channel to the other, with less than 10 lines of code! Also, channels allows the implementation of a "tee" mechanism, in which data redden from a single channel can be copied to several other channels on the fly!

The boilerpipe library provides algorithms to detect and remove the surplus "clutter" (boilerplate, templates) around the main textual content of a web page. The library already provides specific strategies for common tasks (for example: news article extraction) and may also be easily extended for individual problem settings. Boilerpipe is a Java library written by Christian Kohlschütter. It is released under the Apache License 2.0. The IntelligentGraph SAIL offers an extended capability for embedded calculation support within any RDF graph. When enabled as an RDF4J SAIL, it offers calculation functionality as part of the RDF4J engine, on top of any RDF4J repository, using a variety of script engines including JavaScript, Jython, and Groovy. It preserves the SPARQL capability of RDF4J, but with additional capabilities for calculation debugging and tracing. IntelligentGraph includes the PathQL query language. Just as a spreadsheet cell calculation needs to access other cells, an IntelligentGraph calculation needs to access other nodes within the graph. Although full access to the underlying graph is available to any of the scripts, PathQL provides a succinct, and efficient method to access directly or indirectly related nodes. PathQL can either return just the contents of the referenced nodes, or the contents and the path to the referenced nodes. PathQL can also be used standalone to query the IntelligentGraph-enabled RDF database. This supplements, rather than replaces, SPARQL and GraphQL, as it provides graph-path querying rather than graph-pattern querying capabilities to any IntelligentGraph-enabled RDF database. antlr3-maven-plugin from group org.antlr (version 3.5.3)

This is the brand new, re-written from scratch plugin for ANTLR v3. Previous valiant efforts all suffered from being unable to modify the ANTLR Tool itself to provide support not just for Maven oriented things but any other tool that might wish to invoke ANTLR without resorting to the command line interface. Rather than try to shoe-horn new code into the existing Mojo (in fact I think that by incorporating a patch supplied by someone I ended up with tow versions of the Mojo, I elected to rewrite everything from scratch, including the documentation, so that we might end up with a perfect Mojo that can do everything that ANTLR v3 supports such as imported grammar processing, proper support for library directories and locating token files from generated sources, and so on. In the end I decided to also change the the ANTLR Tool.java code so that it would be the provider of all the things that a build tool needs, rather than delegating things to 5 different tools. So, things like dependencies, dependency sorting, option tracking, generating sources and so on are all folded back in to ANTLR's Tool.java code, where they belong, and they now provide a public interface to anyone that might want to interface with them. One other goal of this rewrite was to completely document the whole thing to death. Hence even this pom has more comments than funcitonal elements, in case I get run over by a bus or fall off a cliff while skiing. Jim Idle - March 2009

gridSearch from group nz.ac.waikato.cms.weka (version 1.0.12)

Performs a grid search of parameter pairs for the a classifier (Y-axis, default is LinearRegression with the "Ridge" parameter) and the PLSFilter (X-axis, "# of Components") and chooses the best pair found for the actual predicting. The initial grid is worked on with 2-fold CV to determine the values of the parameter pairs for the selected type of evaluation (e.g., accuracy). The best point in the grid is then taken and a 10-fold CV is performed with the adjacent parameter pairs. If a better pair is found, then this will act as new center and another 10-fold CV will be performed (kind of hill-climbing). This process is repeated until no better pair is found or the best pair is on the border of the grid. In case the best pair is on the border, one can let GridSearch automatically extend the grid and continue the search. Check out the properties 'gridIsExtendable' (option '-extend-grid') and 'maxGridExtensions' (option '-max-grid-extensions <num>'). GridSearch can handle doubles, integers (values are just cast to int) and booleans (0 is false, otherwise true). float, char and long are supported as well. The best filter/classifier setup can be accessed after the buildClassifier call via the getBestFilter/getBestClassifier methods. Note on the implementation: after the data has been passed through the filter, a default NumericCleaner filter is applied to the data in order to avoid numbers that are getting too small and might produce NaNs in other schemes.
